Sorry, Brandon. Like Mark (nice blog by the way, Mark), I don't have a favorite comic cover, and I never will. But I'll tell you my favorite FF cover for the *moment* since you chose an FF cover as your favorite cover. Ever. Mine is Fantastic Four #79. I love the lush, minty green background and its striking contrast with the bold image of the Thing. It makes everything look shiny and glossy. *shudders with delight*
It's hard to choose, but the first thing that springs to mind is the fucking awesome image that graces Batman #272, wherin Batman stands on top of the world taking on all comers, which would later be homaged on Manhattan Guardian #3. It's righteous.
I will always have tremendous fondness for BATMAN 291, "And to think...*I* killed him!" Batman, dead?! Three of the major (TV) rogues--AND LEX LUTHOR--fighting for credit?! "Burn in hell" written on a comic book cover (defacing a grave no less)?! Here, friends, was everything that then 7-year-old GarBut required for this to be his first-ever must-own comic.
I'm hardpressed to even imagine a better cover than Cap punching Hitler. Maybe Cap punching Robo-Hitler while riding both are riding sharkcycles that are on fire.
Top pick: Thor #157, the last Mangog issue, although there are more than a few of Kirby's FF covers (#s 12 (your pick), 39, 43, and 75) and a few of his other Thors that are right up there for me. Also the spectacular Wally Wood cover for Daredevil #7 (vs. Sub-Mariner) and Green Lantern #76 -- (the bitchin' Neal Adams "Never Again!")
Some of the "Invisibles" covers were among the best of their kind, although not mainstream superhero and hard to compare with Kirby et al...

Only one cover? Sorry...can't be done. I've only "covered" a handful of them in a section of my blog.
You can't go wrong with that Kirby Fantastic Four cover, though.
